Once you've deleted farms and fields and merged things, the place to delete them is Tools>Mgmt Item Editor. If it says (unused) behind it, it's not in the tree and can be removed. 

The fast way if you have a lot of farms and fields is click and drag the whole list and hit delete. It looks scary but will only delete the unused ones
